The site header applies to the entire site. What you are seeing is probably the h1 padding. Even though you're not using text, the padding still applies.

Use your browser's inspect tool and you'll see for yourself that the black line is the border-bottom for the .site-header class. With your inspect tool, you can toggle it off and on.
You cannot move the Grass Fed Beef text into the site header. Site header is not part of the WordPress loop. The text is in a post or page that is generated by the WordPress loop.

You cannot move the h1 into the site header. All you can do is add a bottom border to the h1 if you want a black line beneath it.

Index.php has nothing to do with the home page. WordPress isn't even loaded yet when index.php is called. That's why is_home() isn't working. is_home() is a WordPress conditional.
If you hire a developer, this could be done for you in a few minutes.

Remove unnecessary Cookie dependency from hero.js and front.js to ensure both files execute if the top banner is turned off and WooCommerce is not installed.

When you include scripts conditionally, you either need to wrap only the conditional in PHP tags or echo the script within PHP. To do the first, you need something like this:
<?php if ( is_home() ) { ?> <script> ... </script> <?php } ?>
For the second, use something like this:
<?php if ( is_home() ) { echo "<script>...</script>"; } ?>
