Looking at the script above, the height of the video should be 366px. However, when I look at the source of your site, the script is contained in a paragraph and actually uses an iframe to display the video. The iframe has dimensions of 750 x 150px.
As a first step, you might want to look how this iframe is being sized. This might be in the way it has been added to your page, or it might be in your style sheet.

MemberYou can upload them via ftp or in your c-panel, but regardless of how you physically organise them on your disk, the media uploader will show them to you in one big group (the only categorisation you can do is by file type (e.g. image, audio, pdf)) in the order you uploaded them. That is how the media uploader works and there is no ability to categorise there based on your own categories.
I'm not aware of any plugin that can extend the functionality of the media library display in WordPress (someone else might though - not really sure).
In the meantime, try doing some Google searches and search using keywords in the WordPress plugin repository to see if you can find something.

I think the header area would feel more balanced if the logo were on the left hand side & a large telephone number on the right (& making it clickable/ringable) on a smart phone. I sort of missed the number in the navigation on first pass - because on skimming, it just looks like part of the navigation & you don't expect to see a telephone number in the nav area (unless it's in the nav right).
Also note that the logo cuts off on both sides when viewed on my iPhone.

MemberIn the Genesis Theme Settings, you need to have the Content Archives section set to "Display Post Content" and then add a number of characters - e.g. 300.
If you have it set to Display Post Excerpts, you'll get whats visible on your blog posts page.

You are correct, a category page is different to the "blog" page.
On the Copyhackers site, when you click on one of their categories, the "blog" menu item is no longer highlighted either.
So right now on your site, I can see when I go to the main URL, the front page shows me blog posts laid out similar to the demo of the News Pro theme and when I click on one of the categories in the secondary navigation, I see posts that are assigned to that category - which is what I would expect.
Is that ok? Or is there something else you need to do (perhaps I haven't quite understood).

MemberI can't speak from the point of view of the team at Studiopress, but as a long time user, adding this type of functionality when there are already plugins available that can do most of the functionality you've listed above would add unnecessary bloat.
Not everybody wants to do all of those things on their site and if you add them to Theme Settings, all of a sudden the themes become bloated and over featured like some poorer quality themes on the popular theme marketplaces.
In my opinion, Genesis is smooth & sleek and needs to stay that way to remain the industry leader.
For favicons, you can replace the existing Genesis favicon via ftp or c-panel, or if you don't feel comfortable doing that, there are plugins available.
The logo can already be added via the WordPress dashboard customizer or under Appearance/Header.
Bill Erickson has a great plugin called Title Toggle which allows you to choose on a page by page basis to remove the header.
Social media links can be added with the Simple Social Icons plugin by Nathan Rice or social sharing icons either from Brian Gardner (Genesis Simple Share Plugin - get it directly from his site) or Jetpack sharing buttons.
404 custom error pages - again, plugins available for this too (I think some themes might have settings for configuring this - can't remember).Cheers

MemberWordPress is set up to allow you to assign categories to posts only. Think of categories as folders in a filing cabinet, each article you write goes into one folder allowing you to organise all your writing.
Pages are generally far fewer in number than posts and don't require categorisation - you just put them directly into the menu, if appropriate.
