There's no special technique for positioning elements in Genesis. Positioning is controlled by CSS as with any WordPress theme or website for that matter. When I look at the page's source code, all of the wraps are missing. It appears that someone made an attempt at customizing the HTML markup. What happened to the wraps? Removing the wraps and changing the markup can throw things off. Also, it looks like you're trying to use a full-width template without using the built-in full-width markup.
The content area is 800px wide and you are floating it to the right. If you want it wider, change the .content CSS to make it wider. You are also displaying a featured image that is just 211px wide. If you want the full image, you have to display the full image.
The sidebar is 200px wide and you are floating it to the left. All the space in between the sidebar and content is dead space. You reduce the space by making the content area wider. Use a percentage for width instead on px otherwise you could run into issues for different sized screens.

Most of the Studio Press themes have been updated for HTML5. Apparently, the Prose theme is one of the old XHTML themes, at least that's what I see when I view your source code.

Have you requested your free website audit yet?Victor FontModeratorI've been running multisite for years and use multisite in my development environment. Themes respond the same way regardless of the WordPress setup.
Are you talking about the widgets in the sidebar? When you install a new theme on either multisite or standard, the standard widgets install automatically. You have to remove these from Appearance/widgets for each site.
What you need to be careful about with Multisite is when you add custom functions or templates, they will apply to each site in a multisite environment that uses the same template. You get around this by making a copy of the template and renaming it if you want the sites to be different.

Anchor links are only for the body. It's causing your system to render to closing head tags.

There is one minor jQuery warning showing on your site, but I doubt it has anything to do with the header not displaying. It could be a plugin conflict on the back end, but it's hard to determine without access.

It is using the theme's landing page template, and probably a customized version of it. This means the content is a standard WordPress page with the template applied.
