Hi Acekin,
1 - you can use a sticky post (easiest) Or recode the home page... what is your level of coding experience?
2, 3 - no you can't do this without extensive editing to the functions and style sheets... are you looking for that code?
It sounds like you want more freedom with your homepage. A way around the widgets, is to create a page called "Home". Go to Settings -> Reading and select the Home page as your front page for the site.
Then go to your new "Home" page, select full width layout and now you have a full width screen to play with. You can add your own images and copy to that page in whatever columns you like. 1/3 + 2/3 etc. Remove the widgets from the Home page widget areas 1,2,3 and they should disappear for you. You'll have everything from the nav bar down to the footer to play with.

Although Gravity Forms is suggested and that is what I use for anti-spam on forms and password obfuscation.

Remove the css that you used to move the menu and do this:
open the functions.php file and look for this:

And then comment it out so that it no longer works. it should look like this:

I would advise to stay with best practices especially for your audience who are probably not the most technically savvy. They'll need predictable menus in predictable places which it is right now.
However, if you wish to modify the media queries, search the css doc for all the occurrences of max-width: 800px and change it to the number you wish. But I really wish you wouldn't! 🙂

Perhaps you need to put breadcrumbs on the site so visitors know where they are?
Also that yellow strip looks like a title - not a nav menu so it took me a minute to figure out where your secondary nav was. The rule of thumb is to make the navigation absolutely ridiculously easy - put less hoops in front of your visitors!

Just open your Appearance -> Menus. In the Screen Options pull-down tab at the top right of your screen is a check box for css classes. Check that, then close the pull-down tab.
Now when you open a menu item you can add classes to it. Usually the classes 'right' and 'left' are already programmed and in some cases 'button' is already in there too. so just add 'left button' to the appropriate menu item and see what happens!

In any case, it is there - but it is white so you can't see it. 🙂

You will automatically have body classes that are different and can make your css changes by targeting those. Will that work?

Since footer widgets are always theme-dependent, is there a reason you don't just add that theme_support in the functions file? That will set the number of widgets in the front end and dashboard.

The front page on that theme is a combination of javascript, functions in the home.php file and special css under "home" in the stylesheet. Are you able to edit javascript? (Cause thats out of my league!) I had a look for you though and it will be a lot more complicated than its worth. If I were you - I'd find a theme with a background that has that functionality built in (the slider) and then its easy to add a sticky nav to the top and widgets to the bottom.

In your style.css, there are some media queries toward the bottom. find the max size you want to start HIDING the menu. Add this to the media section:
.nav-secondary { display: none; }
There is a more elegant solution through the functions folder, but this is the simplest. Test it here: http://www.studiopress.com/responsive/

To remove images from categories, look for your functions.php file.

The theme wont stretch an image higher - because it will be skewed. So if you want a taller image you need to upload a 1600 x 1000 - try that size and see if it works for you?
