    Where in the theme files can I find the HTML markup that goes in the standard Genesis loop?

    The Genesis loop is not in the theme file. It is part of the Genesis Framework itself. What exactly are to trying to do? You should never modify the Genesis loop directly, but there are hooks and filters available that may help you accomplish what you want.

    False alarm.

    I investigated some more after posting this and found that I can create the custom loop by just adjusting the relevant hooks instead. I only need to hook into the entry-header and add a featured image so it's not too much.
