Offending widget was the Studiopress Simple Hooks.
It's sad they are not maintaining this widget, it's nice for when I only need to put a widget somewhere for a short time.
tlc72MemberI knew it couldn't be an easy problem! I normally can solve most issues. This is just so unusual.
So, when you say "the HTML never completed. It's completely broken after the author box"
What would you suggest?
1. I've already re-installed WordPress and that didn't fix it.
2. Should I delete Magazine Pro and re-install?
3. Or do you think I should go deeper and delete Genesis and Magazine Pro and Re-Install?
4. Other ideas?Thanks!

NO customization in Genesis I promise, I've seen way to many warnings about that over the last 3 years 🙂
The upgrade completely ignored my theme. I don't even know what it was that it left me with... For example, I use Magazine Pro and I've chosen the "Orange" color theme option. After the upgrade, my website changed to black and red... Strange stuff.
Of your suggestions, I'd lean towards a plugin issue. I have about 25 plugins (that drives me crazy to have so many, but I can't get the features I want with out them).

This hasn't happened to anyone but me with the new version?

tlc72MemberThe re-sizing browser is a great tip, as I do see it the header changing as I re-size the browser, BUT it doesn't look the same as what is on my mobile devices. The header image does not center as I decrease the browser size in Firefox (no matter how small I make the browser the image pushes left) BUT it does center on my iphone 5 and iphone 6plus. So, the shrinking browser and mobile device do not match.
I originally kept putting the padding changes under the first Media query and there were no results. I now have put it under the Media query for (max-width: 568px) and added padding. This does make changes on the Mobile devices. But I can't get it centered. If I add enough padding to push it to the center, it squishes up and every letter and social media icon turn into a vertical line.
I give up. I'm just going to turn it back into a full width header.

For the CSS Line numbers, you can only see them in Firebug, correct? Meaning, you can't see them in your WordPress CSS Editor? I've always seen them in Firebug... but I still have to flip back and forth between Firebug and the Editor to try and find the right code.

The Header Right Widget still is way over the left. I tried adding padding under the first media query and nothing changes. I tried these combinations (I"m terrible at figuring anything out with the mobile site):

You are correct. I deactivated the "amplified" widget and the "Genesis - Featured Post" widget re-appeared. First step worked!Now, I have the "Genesis - Featured Post" widget but there is no longer an option for "number of columns" (which used to be an option once upon a time).
Here is the screen shot of the Magazine Demo that shows the two columns in the middle: http://demo.studiopress.com/magazine/ and the instructions (which mentions the 2 columns, but the screen shot of the widget is what I now have, there isn't a column option) http://my.studiopress.com/setup/magazine-theme/
