I just realized I've used some incorrect terminology but I can't find a way to edit my original post above.
I'm actually looking to filter by the custom taxonomy's TERMS, not by a bunch of custom taxonomies. So to recap:
- I have ONE custom post type
- I have ONE custom taxonomy (Media Article Category)
- Media Article Category has several terms (14 I think), 3 parent terms and the rest are child terms.
- the sidebar custom menu used for the filtering is listing the TERMSI want to filter all the CPTs for each term so that the posts for just that one term that is clicked show up.

I already had named the file as archive.php according to the Template Hierarchy. And this is what was causing my confusion since I believed I had it named properly.
It turns out that the code that is in the default archives.php (category/author/etc archive titles & descriptions) was causing the conflict and giving me a white screen of death and a 500 error. I removed all that code, added the code from your link above (thank you! - I saw that listed in my Google searches but skipped it because I thought it was only about setting up a category archives), and customized it a bit. I still retain my category/author box/tag/etc archive titles and descriptions and now it's using the proper template.
Onward and upward.

I investigated some more after posting this and found that I can create the custom loop by just adjusting the relevant hooks instead. I only need to hook into the entry-header and add a featured image so it's not too much.

I was following several tutorials, including one on lynda.com, all of which used this method, making sure to set a priority on the child setup function to make sure it loaded at the proper time. However, they are somewhat dated (2014) as that's the most recent I could find. Has the standard changed since then?
Regardless though, the jist is that it's considered ok to not have the child setup function?
yvonneMemberwell that was my original thought too Christoph but I'm not sure I want my client to have access to this area as it's really static and shouldn't change at all. It's really the focus of the page upon load and I wouldn't want my client to have a "creative" moment and put something in there that doesn't support the design.
