I just installed Yoast SEO, but I'm confused on how I should set it up for my development server, which I obviously don't want Google indexing.

Also, what happens when I use WP Migrate DB Pro to copy the WP file from my development server to my live server. Does it copy the Yoast SEO information as well?

You can turn Yoast off on the development server and make sure "Discourage search engines from indexing this site" is checked on the WordPress Admin Settings/Reading panel.

WP Migrate Pro copies the database. Any settings in the development server that are stored in the database will be copied over to to production when you migrate, this includes plugin and admin settings.
