Does anyone know a way to exclude certain category IDs from the Featured Posts widgets?

I don't think you can unless you re-code the genesis featured posts widget. https://gist.github.com/GaryJones/48025d95b53d09140d46

Or you could try a plugin like Genesis featured posts widget extended
