Education Pro seems to be lacking menu locations such as primary menu...

In any case, it has only two locations, though the preview clearly shows at least 3.

Specifically, how do I place a menu next to the logo
(nav class nav-header, ul id menu-primary-navigation)

Nothing is missing. That's the way the theme is designed.

To place a menu in the header right widget area, use the WordPress navigation widget, drag it to the header right widget area, and assign the menu you want to it.

Thanks! That is a weird way to implement the main navigation, but hey, looks good.
