Uncertain if anyone has had this problem before, de-activated some plugins overnight, now all of a sudden all my categories have disappeared, which is affecting how my site works.

Any ideas how to fix?

Where did you have the categories before they disappeared? If they was located in the side column, footer or header look in your widget's section. You might have to add the categories to a new widget again.

Could you post your URL as well. It will help us help you.
