    I am trying to figure out how to implement the logo schema on the infinity theme.
    The Google webmasters blog discusses this here: https://webmasters.googleblog.com/2013/05/using-schemaorg-markup-for-organization.html
    The logo schema code is:
    <div itemscope itemtype="http://schema.org/Organization">
    Home

    </div>

    Which php file should this be added to in the infinity theme?

    You would be better off using the JSON example. If you want to change the schema.org markup for the logo, you have to create your own header function because the standard header function embeds the logo as a background image to the hyperlink.

    You can filter the site title attributes and add it to the h1 tags which wrap the image:

    add_filter( 'genesis_attr_site-title', 'modify_attributes_site_title' );
    /**
     * Add attributes for site title element.
     *
     * @since 2.0.0
     *
     * @param array $attributes Existing attributes for site title element.
     * @return array Amended attributes for site title element.
     */
    function modify_attributes_site_title( $attributes ) {
    
    	$attributes['itemprop'] = 'headline';
    	
    	$attributes['itemtype']  = 'http://schema.org/Organization';
    
    	return $attributes;
    
    }
