Oh darn, as that was an easy fix.
The next step is to disable all of your plugins and see if the problem goes away. If yes, then one of the plugins is introducing the issue. To find out which one, re-enable each plugin one-at-time and then check if it reappears; if yes, then that is the plugin causing it.
Let's say none of the plugins are causing, now it becomes a bit more challenging, as the problem then lies typically within the code somewhere.

You will need to either create a custom CSS file or edit your child theme's style.css file. If you are editing the style.css file, follow these steps:
1. Go to line 2243 and remove .title-area as such:

Let's start with seeing if there are any scripts loaded into the wp_footer() script box in Genesis > Theme Settings. Within your wp-admin area, go to this settings page and then scroll down to the very bottom. If you have some scripts loaded there, look for a comma after a </script> closing tag.

The Sixteen Nine Pro theme is laid out to be left-justified as you can see from the demo http://my.studiopress.com/themes/sixteen-nine/#demo-full. That being said, yes, it is possible to center everything; however, it will take a bit of work both in coding and styling, a bit more than I can quickly explain here.

If you want everything centered, then the easiest way is to make the following change to your style.css file:
Go to line 155 and add text-align: center as shown:

However if you only want to center the content area itself, then you insert text-align: center as follows on line 1051:

In your style.css, do the following changes:
line 544: put it back the way it was
.sidebar-primary { float: right; width: 360px; }
Then add this after the above code:
body.single-otw-portfolio .sidebar-primary { width: 100%; }
Using the body class, we are targeting only the portfolio page's sidebar.
For a tutorial, FTP is the way you transfer a file from your computer to the server (like you did with the functions.php). Use the same technique that you did when you reinstalled the functions.php.

Yes, you can add a specific class, e.g. hide-nav-menu, which will then load into the body classes. Then in your style.css file, you simply put in the
body.hide-nav-menu .nav-primary { display: none; visibility: hidden; }
When hiding the .nav-primary, the border also goes with it, as it's attached to the nav and not the header. Assuming you want to keep that border, I'd advise moving the border to the header:
1. Go to line 1219 and add the border-bottom
.site-header { background-color: #fff; border-bottom: 1px solid #ddd; }
2. Go to line 1470 and comment out the border-bottom:
.nav-primary { background-color: #fff; /* border-top: 1px solid #ddd; */ }

For the column widths, this will require you to edit your child theme where it has been customized to add .otw classes. As this seems to be a grid-based system, you would want to change .otw-eighteen to .otw-seventh (or even 16) and then adjust the sidebar's up to match. The hard part is finding where these divs and classes are being added into the structure. I start by doing a search in the functions.php file.

The functions.php file located in public_html in your servers structure and then wp-content/themes/agency-pro/functions.php.

As the standard Genesis Featured Posts widget is also exhibited the limiting problem, my guess is the problem lies elsewhere, i.e. not within either plugin, but rather either in the theme (if it's been customized) or within another plugin. Something is stepping on the query.
A quick way to check if it's another plugin is to display all plugins, try the standard Genesis Featured Post widget and see if it limits to only 3 posts. If it does, then it's one of the plugins. If no, then something in the child theme is stepping on it (or there's an issue with the installation of Genesis on your site). You can try reinstalling the latest Genesis framework and see if that takes care of the issue. If no, then it's in the child theme.
Problems like these can be difficult to track down. After you walk through the above 2 steps (disabling the plugins and then reinstalling Genesis), the next step is depends upon if your child theme has been modified. If no, then open a support ticket with Studiopress and let them sort through the issue with you, as it's time to look into the code. If yes (it has been modified), then you need either the developer who modified it, or a freelance developer to take a look at it.

You want to float it to make it inline. I'd really suggest adding a specific class, such as entry-title-icon, to the link or icon image to ensure you are only styling the icon and nothing else.
Regardless, you want to add this code to your style.css file. If you do add a more specific icon class, then just replace out .post-format-image with that class.

I test my media queries in both Firebug (Firefox) and Nuts and Bolts Media. The latter gives you a quick view into the popular devices.
Yes, you need to use media queries to adjust you content areas within the header. There are multiple paths you can go, but one of the easiest I find is to the following:
.header-image .site-title > a { background: url(images/logo.png) no-repeat 0 0; float: left; min-height: 30px; -webkit-background-size: cover; -moz-background-size: cover; -o-background-size: cover; background-size: cover; }
Notice that I'm setting the logo to fill the parent, which is .site-title. Then you can adjust the width of the .site-title for each of the devices. I typically like to use percentages for my widths, as they are more flexible.

1) Looking at the HTML structure under .site-inner, you see that the theme has 2 divs encasing the article and sidebar: i.e. .otw-eighteen otw-columns (for the article) and .otw-six otw-columns (for the sidebar). The former is set to 75% while the latter is 25%. Yet the sidebar itself is set to a fixed width of 360px; therefore, it pushes out past the 25% setting.
I'm not quite sure why your theme is using these .otw responsive stylings, as it could be accomplished using the standard Genesis HTML structure. Regardless, the simple fix is to set the sidebar width to 100%, so that it will fill the .otw-six otw-columns 25% container.
.sidebar-primary { float: right; width: 100%; /* was 360px; */ }
Upon doing this, you will notice that the sidebar is now quite narrow. To adjust, you will need to alter the column classes for both the article and sidebar.
2) Following the instructions on this article from Studiopress which provides you with the snippet to add to your functions.php file: Remove Post Navigation snippet.
