http://www.robgoss.com / Follow me Twitter / https://twitter.com/robgossRobGMemberTry accessing Appearance > Menu- There you can just remove the secondnary or the primary menu. I'm assuming you added the menu right over your content correct? If that the case just remove the top menu.
It's always a good idea to first see how the menus work this way you will have a better understanding how to apply the changes you need.

http://www.robgoss.com / Follow me Twitter / https://twitter.com/robgossRobGMemberWell Firebug http://getfirebug.com/ allows you to take a deeper look at coding from websites, themes and see how it's all put together. Once installed you can simply right click on any were on a page and inspect the elements for that particular page.
This will help you understand how to codes or at least see how it's constructed. You do not need any software to customize a StudioPress theme, it's all about coding and having a basic understanding.

http://www.robgoss.com / Follow me Twitter / https://twitter.com/robgossRobGMemberStudioPress themes are custom built and there're no tools needed just a little customation skills needed to get you started.
I think it's a good idea to customize your theme before you start creating content, you can always add it later but styling your theme may take a little work.

http://www.robgoss.com / Follow me Twitter / https://twitter.com/robgossRobGMemberThis might take us days or even weeks, to try to even come close to explain how to customize child themes.
But glady enought StudioPress has went way beyond the means of help and providing helpful tutorials for all of us to learn from. The beginner guide http://my.studiopress.com/docs/genesis-for-beginners/ would be a great place to start from because it gives you a break down on how it's all put together and what everything means.
Here a another great list of tutorial that you could learn a lot from http://my.studiopress.com/tutorials/ who better to learn from then StudioPress right?
I also recommend just jumping in and play around with your Function. php and Style.css files, to see how it all works, don't worry as long as you have a backup of your themes you won't do any harm.
A good way to practice is to setup a demo.yourdomain.com and Install the Genesis framework and a child theme and begin customizing it to see how it all works.
Ask questions just as you have now and were're always willing to help each other when ever we can because this is a learning process that I'm sure will continue because things are always changing here at StudioPress.. Good luck my friend and don't be shy to ask questions.
