I am using Agentpress2 Theme, with Genesis PrintStyle Plus.

When I print a page, it prints Links URLs on that page.

How can I stop printing the Links URLs on pages.

PrintStyle Plus isn't a StudioPress plugin. You'll probably have better luck posting on the WordPress forums or trying to contact the developer directly.
