Of course, you should back up all of your files, not just your database and then go for it.

We upgraded Agentpress without any issue.

My own personal process is to deactivate all plugins prior to auto update of the WP install. This way if there is a inherent conflict with a plugin, at least the site will load.

However, I do understand users are now apprehensive about updates with WP now. While their record is stellar for seamless upgrades, it is that their user base are typically non-techs so any upgrade issue is usually a very rough experience like the ones that happened a few versions ago.

It is always OK to upgrade from x.x.x to x.x.y ( ie.. 3.5.1 to 3.5.2 ). This is a security update to fix bugs and should be done immediately. There is no need to disable plugins. Updating from x.x to x.y ( ie.. 3.5.2 to 3.6 ) is a different story as this is an update regarding the functionality.

I updated the sites that I run on Genesis with no problem. All of the sites use Genesis and a custom child theme.
