    How can I make it so that when users click on a tag within a Portfolio custom post type that it returns only Portfolio posts, and not Portfolio and standard blog posts (News)? (And vice versa, I'd like when users click on tags within a standard blog post that it only returns standard blog posts and not blog posts and Portfolio posts.)

    You can see from the URL I've included that clicking the tag, 'Innovation' returns both Portfolio posts and standard blog posts, but I want to keep the two types of tag archives (Portfolio and News) separate. At the moment, even on the backend my blog post tags and Portfolio tags are all clumped together.

    I'll suggest: do not use the post tag in custom post type. Create a new taxonomy and add the CPT tag there. See the codex http://codex.wordpress.org/Function_Reference/register_taxonomy (Use 'hierarchical' => false, for tag case).
