My browser indicates a script error somewhere, that may be the issue. I see 2 scripts loading before the HEAD tag. One from cloudfront.net and one from rightmessage.com. Try removing them or moving them to the footer and see what happens?

P1SMHMemberPut your logo image in the images folder of the theme then change "yourlogofile.png" in the code to your file name. Then remove the header image in the customization area.
Your pages are not coming up 404 for me now. When you re-saved the permalink setting it fixed that. But I would recommend you set your permalinks to "Post Name" not "Default".
In the menu setting, do you have your main menu set to primary or secondary? That may cause the extra menu to appear in the pages.

As far as the pages coming up 404, try and save the permalinks in the settings again.

I have the exact same site running by itself and everything loads fine. It's the MS version that doesn't load the jQuery. I'm really at a loss why. jQuery script doesn't load in the head, and a plug-in slider script doesn't load in the wp_footer call although the CSS links do.

P1SMHMemberThank you for the response. I have worked with 100s of child themes and I know how they work, but I downloaded the sample theme and it doesn't look like the one online (at http://www.genesisframework.com/). Again, some classes are not being applied to divs (like the header div). My core theme puts a class of "site-header" on the header div, and on the child themes, it does not. So if you have a stylesheet with site-header as a class it won't recognize it.
