Hi Andras,
Those widget areas are attached to flexible widget css, which means you're going to have to remove those connections in the front-page.php file. So for instance:
genesis_widget_area( 'front-page-4', array(
'before' => '<div id="front-page-4" class="front-page-4 flexible-widget-area"><div class="wrap"><div class="flexible-widgets widget-area' . bbs_widget_area_class( 'front-page-4' ) . '">',
'after' => '</div></div></div>',
) );Deleting the code that's in bold will remove the flexible widget properties and may get your widgets to align one beneath the other. You'll have to do this for each area of the homepage you want to change. Please keep a back up of this file before making changes, too.

Place the above code in your custom HTML widget with all the other info. Then swap out the other code I gave you with this:
@only screen and (min-width: 1100px) { .front-page-1-pic, .front-page-1 .button { margin-left: 367px; } }
You may have to center the image before it lines up appropriately.

To make the header black, replace the code in line 1130 of your style.css with this:
.featured-section .site-header { background-color: #000; }
To remove the white border on the bottom in line 1134:
.featured-section .site-header > .wrap { border-bottom: 0px solid #fff; }
To reduce the height of the mobile header, replace the code in line 2001 with this:
.site-header .title-area, .site-header.dark .title-area { padding: 0; }

When logged in, view one of your category pages and click "Customize" in the black admin bar. Then click Theme Settings > Content Archives and you can control how everything looks from there!

This code should do it for you. Place it at the bottom of your css file near the other media queries:

The code I offered was to fix the post text overflow I saw on my cellphone, and it did fix that after checking.
In line 1683 of your style.css, change the following code to what's in bold:
.content-sidebar #content,
.sidebar-content #content {
width: 93.5%;
}This should resolve your iPad issue. Also, I have some apple devices and they take forever to flush out the cache sometimes, even after doing it manually.

In line 1790 of your style.css file, change the width to what's in bold:
.content-sidebar #content, .full-width-content #content, .full-width-content.mocha-landing #content, .sidebar-content #content, .sidebar-content-sidebar #content {
padding: 20px;
width: 90%;
}This will keep your content from overflowing the screen when viewed by cellphone. Also, follow the advice of what Christoph gave above. These two things may solve it.

I looked at the screenshot and it seems all you need are some tweaks to the existing mobile responsive code inside your theme. I also looked at your site on a few other devices and spotted a few more issues. I don't know how code savvy you are, but I could share a few pieces of code and tell you where to place them, or you can hire me to resolve these issues for a modest price.
I'll do what I can to help you keep the Mocha theme!
