Don't know what I did but my nav menu have disappeared in my old Sixteen Nine site.
I've reinstalled the current version and the old version to no avail.
The link will show you screen shots of what I'm talking about.

I am not sure why you are comparing the Genesis Sample to Sixteen Nine. The navigation works different in both of these themes.
Sixteen Nine uses a Custom Nav that is placed in the sidebar.
I'd say go back to the instructions for version 1.0.1 where it states:

Oh, my gosh, what a ding dong! Somehow I had turned the navigation off! It goes in the header! Thanks for your help, and sorry for the idiocy!
