Any way to output the GPP plugin via shortcode, either for all portfolio items or by portfolio category?

Hi,

you'd have to create your own shortcode.
Alternatively, you could suggest that feature to the official Studiopress support at my.studiopress.com/help, file an issue on the Github repo https://github.com/copyblogger/genesis-portfolio-pro/issues or open a support request on the WordPress plugin repo https://wordpress.org/support/plugin/genesis-portfolio-pro
