    Is this a way I can control the After Header Menu in Author PRO? I don't want it to show above EVERY page.

    This should work:

    remove_action( 'genesis_before_content_sidebar_wrap', 'genesis_do_subnav' );
    

    Then you can add that line in templates or a custom function with conditional tags.
